I want to be a pidgey, or pidgeotto, or pidgeot. Because they're the most awesome flying type pokemon.
Dragonite.
First, extreme versatility. Dragonite can use moves from nearly every elemental type, and it can use them well too. Need somebody who can swim across the ocean? Dragonite can learn Surf. Swim under the ocean? Dragonite can learn Dive. Fly over the ocean? Dragonite can learn Fly. Stir up the ocean? Dragonite can learn Whirlpool, Hurricane and Twister. Evaporate the ocean? Yeah, it can learn Flamethrower too. And it has the stats to back them up.
Then, human-like intelligence and appendages. Pokémon like Machamp or Garchomp look cool, but will happily stop mid-sentence to go fight somebody on the other side of town. Scizor has no hands (Dragonite even has thumbs!), Alakazam can hardly stand on its own feet without toppling over, and Pokémon like Spinda or Tyranitar can't even tye their own shoelaces (the latter because it can't touch its feet, the former because it can't find its feet).
Third, flying: Dragonite can fly at over Mach two, being able to circle the globe in sixteen hours (that's 2,500 km/h). It also appears to withstand tough landings.
Also, it doesn't look like something mystical government conspiracies would actively hunt down. Pokémon like Salamence, Lugia or Rayquaza, who have much of the same abilities, look like beasts that live purely to thrash kindergartens or devastate national parks with claws, teeth and fire. Dragonite looks like it can't provide more of a threat than stealing everybody's left shoes.
Last, but not least, it can control the weather. That certainly comes in handy. I'm walking on sunshiiiine....
All in all, Dragonite is the way to go.

Back on topic: Ditto would be cool, but as far as I can recall, it can only transform into things it can see, or it might get details wrong. So you'd be spending most of the day being a pink blob the size of a basket ball, or transformed into furniture, or perhaps your pets.
Also, being a Mewtwo means never getting a chance of meeting others of your own species. It's unique after all.

Another Pokémon it would have been cool to be: Weavile.
Diversity? Sort of... well, not really. Weavile is a one-trick pony. But boy, how it does that one trick.
Super-intelligence? Cunningness, at least. Much like wolves. And it's the only Pokémon (apart from Unown) to have developed a written language.
Thumbs? Minus points for this one. Weavile's claws would cut apart anything it tried to grab.
Super speed? Oh yes. And not only that, super senses to support it as well. Not many Pokémon are able to run that fast through forests and frozen tundra in the middle of the night.
Able to tye its shoelaces? Nope. It would probably slice its shoes apart if it tried.
Flight? Nah, but it can jump very high. And probably sneak onboard a plane it it needs to fly.
Swimming? Yes. Weavile can learn Surf.
Would the government send out their men in black to catch it? Weavile would flutter unseen through the forest and remain a mystery for truly dedicated lunatics. The vague reports of its sightings would never bother a government agency. And even if they did find out about it, Weavile wouldn't be found unless it wanted to.
Other? Weavile is the ultimate ninja; fast and hard-hitting. Also, being of the Ice-type, he doesn't bother with howling winds and hailstorms. No freezing? Yes, please!

Coming up.... Sceptile, based on the ususal criteria... Yes, the usual criteria. I know these posts would be extremely similiar no matter how I presented them, so I decided to take it all out and make a list
Diversity? Yes. Sceptile can climb, leap, run, dig and pretty much get around anywhere there is dry land. Its movepool is a tad shallow, but when you can cut down trees with a single blow, and spit blobs of energy that only Steel Pokémon can stop, would you need more?
Super-intelligence? Nah... plus points for raising and grooming trees in the forest. Minus points for not thinking twice when anybody touches one of its trees, and plummeting down to strike them without second thoughts.
Thumbs? Yes! Though, they need to be used with great care. The leaves on its wrists are razor-sharp, so expect many everyday tasks being accompanied by dents and slashes in nearby furniture (and it can't wipe its butt after going to the toilet without cutting of its own tail).
Super speed? Yep. On any level surface, no matter the angle. It can easily outspeed any Pokémon (except for Ninjask, I suppose) when racing through a forest.
Able to tye its shoelaces? Yep. It can even bend over and touch its feet, a feat impossible for very many Pokémon.
Flight? As long as there is a forest there, Sceptile can cross it without touching the ground. On flat land, it can still leap very far.
Swimming? No. Sceptile is native to the deep jungles of Hoenn, and will leap across any body of water it is likely to encounter.
Would the government send out their men in black to catch it? Yeah, they could try. Sceptile can vanish among the foliage, bury under the ground, or outrun whatever they would send after it, given that they even find it in the first place. Sceptile is cold-blooded and thus invisible even to thermal cameras.
Other? Sceptile is the king of the green hell that is the rainforest. If there is a tree nearby, Sceptile is happy. It even carries tree seeds on its back, and combined with the ability to (re)vitalize forests in no time, it can create a jungle wherever it needs one. Sceptile does not adapt to the environment. The environment adapts to fit Sceptile.

Super-intelligence? No. Nidoking is quite dim-witted, and puts agression before everything else. If angered, it will go on rampages.
Thumbs? Yes, but they are very short, to the point that all Nidoking can do with them are picking things up (often denting or squeezing them in the process).
Super speed? Not very super, but it could surely outrun any human, and be on par with professional bikers on long distances. Just give it ten minutes to accelerate first.
Able to tie its shoelaces? Yes, but you would need some very sturdy shoelaces.
Flight? No.
Swimming? Yes. Nidoking can even alter water currents using Whirlpool.
Would the government send out their men in black to catch it? Yes, and they would most likely succeed too. But not without military support and sustaining heavy losses. Trying to do research on it would definitely prove fatal for the research facility.
Other? Nidoking is the male among males. It is incredibly macho, perhaps described as a rhino-rabbit in heavy armour. He would take the rabbit of Caerbannog and wipe his ass with it, then slam it so hard into the ground that one would need excavators to get it out again. The ultimate badass Pokémon, look no further than to Nidoking.

Diversity? Pretty basic normal type moveset. He can learn Trump Card, which is cool.
Super-intelligence? Not known. Probably not.
Thumbs? No hands. No arms. No legs. No feet.

Diversity? Surprisingly no, even though Spinda is a Normal Pokémon. It can learn a wide variety of "stock moves", such as Shadow Ball and Brick Break, moves that a lot of Pokémon get via TM. However, it also appears to be able to use psychic powers.
Super-intelligence? Nope, but it is certainly cunning. Its erratic movement and behaviour confuse its opponents, but Spinda apparently doesn't get dizzy itself (or it is so dizzy already that it can't tell anymore).
Thumbs? Yes, but they are Spinda's only fingers, limting their usefulness somewhat.
Super speed? Nope. Spinda can't even walk in a straight line without explicitly following its trainer.
Super strength? No, but by TM, it can be taught to break bricks. So can Ledyba.
Able to tie its shoelaces? I'd be surprised if it could even find its feet, never mind it shoes. Probably wouldn't manage to keep the foot still for long enough to get the shoe on, either.
Flight? It can probably be blown away, seeing as they on average are more than a metre tall, yet only weigh five kilograms. Also makes for soft landings, so I suppose you could throw it off a cliff and call that flight.
Swimming? No, but as referred to above, it would float if thrown into water.
Would the government send out their men in black to catch it? As the government loves to waste time, money and resources, they sure would. Locating it would be easy. Picking it up, not so much.
Other? Spinda express great individual variety. They are surprisingly light for their size, which probably is a good thing, considering that they fall over so much. For reference, Larvitar are only half their size, but weighs over fourteen times as much as a Spinda.
